I'm also a little late here but for anyone using Yuzu on the Steam deck that's still having this issue. Try setting the "Scaling Filter" within the "Performance" tab of the right side menu to "FSR". You should immediately see an improvement. You shouldn't need to restart the game.

The best way would likely be to run reshade globally across Vulcan since that's what yuzu will likely be rendering in. They have a guide on the sub iirc to install reshade on Vulcan globally to apply to all games, then you can just specify what you want. I'll edit in the link in a couple minutes.
