Try disconnecting the battery ground cable at the battery first then reconnecting it. if that doesn't work and all have power then most likely it is a ground problem for just those things doors and windows if I had a wiring diagram I can fix it fast. Not sure why it would go off with the fob inside and locked from inside but there you have it. Going to guess that using the key without the fob is presumed to be by the owner. The sure way to have the alarm go off is to lock the doors, move the fob out of range, and now open the door from the inside (left a window open to do this).
