A lot of the strongest personas of each arcana are actually good, though some of them the better ones are DLC, for example Judgment's strongest persona is Satan but Messiah Picaro is a much better persona overall. It all really depends on your play style and personal preference. The agreed upon best persona is Izanagi no okami picaro though.
Nyx does not. I agree with you on the basis that Philemon and Nyarlathotep are the strongest beings we know exist and they're Tatsuya's equals but Tatsuya is also the only protag who ever fails and he suffers arguably a worse fate than Makoto who is a door. The protags in the other games can also draw power from bonds.

Maki is probably the strongest Persona user or human in the series. According to Igor himself in P2EP, she's the only character out of the main casts who's close to being able to "explore the depths of her psyche within her own dream." The reason that persona users dont summon persona's outside of the dark hour is because people would panic and the P3 cast are trying to keep a low profile. In the other persona games the cast doesnt worry about such trivial things. I don't know about P1 but in P2 with all the things going on around them (with say actual demons running around etc.)
Surt's got the better affinities/moveset, Mada has a higher base level and would start with higher magic.
